That's explained in the film, the jet was behavingin a way that the air force would  not, so they came to the conclusion it was starscream, as it was obvious it was a decepticon, and he was the one of the group who typically chooses a jet alt mode.

And The Starscream  thing, just because he flew lower, makes him Alien? Tom Cruise turned his plane upside down on Top Gun, was he an alien at the time, for doing something no, normal person would do?

Flying below buildings in a populated city and flying upside down are two very different things. The former is dangeropus for everyone, the latter, just the pilot, no air force pilot would risk that - and it's likely no pilot has the kind of skill displayed either. Plus, at the time the air force jets were in formation - Starscream was the only one out of formation.

With Barricade, a Decepticon that transforms into a police car had been chasing Sam all through the first half of the movie, it wouldn't have been a stretch for him to imagine that the police car chasing him now, - along with a minesweeper that tossing cars aside - is the same decepticon.

And with Prime, you said it yourself, Megatron saw him Transform.
